You've just highlighted another advantage of the current system - we do have a choice of putting the plugin on each deck or the output.
If it was built in, it'd probably get put across the master output as Native Instruments have done with their iZotope plugin in Traktor 4.

If I remember correctly the video only showed a difference in the limiter (ie when putting gain too high)
